Frankly, the best way to adapt a story from a different genre is to either be very clever in recreating the original plot, or loosely changing the original storyline.
Usually the reason these things fuck over is because the adapters don't know how to properly create a story that matches the original. Look at Dragonball: Evolution. They had the same characters but HELL, there were no real similarities in the plot at all! Where as with the plans to adapt Cowboy Bebop and now GitS, it's possible they'll make new stories in order to fit their time into a few hours of film. Naturally you can't cram the events of an entire manga into one movie without requiring more.
So Spielberg's gonna have to be creative. Which is very possible. After all, the only movie I've ever disliked from him was "A.I."
... Ugh, but that was a bad movie.
